Jaxs pros AJAX feature uses some very advanced javascript, which can causes issues with some of the more advanced javascript based RapidWeaver plugIns.
If you know you will be heavily requiring plugins for your projects, you will be able to use them with AJAX mode off, or please check here before purchasing to see the current compatability.
Alternatively, in 1.2 there is an unsupported feature, in which you can iFrame incompatible Plugins into the AJAX flow.
